Use i5/OS Cmd Upddomsvr

It sounds like during the setup-process (via setup.exe) that you did not elect to upgrade any Servers. With the Server *ENDED, execute the following i5/OS command to upgrade the Server to the latest version of Lotus Domino installed (assuming its 8.5.1):
      UPDDOMSVR SERVER(serverName) TORLS('8.5.1')
You'll get the prompt to upgrade the Domino Directory when you start the Server after that command completes execution via:
      WRKDOMCSL SERVER(serverName)
